To save changes to a new constraint set, select File > Constraints > Save As to create a new constraint file.

This preserves your original XDC source files while saving all changes. The new constraint set contains all design constraints, including updates, and can become the active set. Vivado applies the active constraint set automatically during the next run or when opening designs.
